I can confirm that iTunes 12.6 (I have 12.6.0.100) does work with 1st gen ATV. However until I disconnected my ATV from my iTunes library, then reconnected, iTunes failed to recognise the ATV after the update. Once I reconnected, the ATV showed up in iTunes and I was able to enter the code and the sync started.

To fix this simply unpair the remote: Pair or unpair your Apple Remote with your Apple TV (3rd generation or earlier) - Apple Support. Obviously you need to use the second method mentioned since you cannot navigate the menus.
